Google has not yet officially acknowledged the issue where Chrome is unable to sync large numbers of bookmarks between devices, nor has it provided a solution.
Some users had suggested a temporary fix that involves turning off sync for bookmarks and turning it back on.

What Google will do to eradicate the issue with Chrome syncing large numbers of bookmarks remains to be seen. We’re hopeful for a fix.
